I have a 97 white subaru outback, and I have some large scratches and chips in the paint.  Would a paint pen or a spray bottle be best to fix them?

Depends on how big your chips are. If they are bigger than a pencil eraser, you need to spray the paint. Smaller chips can be repaired with the paint pen. Most smaller scratches can also be repaired with the paint pen.
